Generally this is something like selecting the gem (so that it opens the inventory) to try and replace it, and then with that open, switching back to the character sheet side of the screen, and then trying to remove the gem. It's certainly not easy. : (. Having same issue on PS4.

As far as Empowered gems go, you're only looking to slot gems either stellar or crystal that are 3* at level one. Stats are important and you'll typically want to target physical damage crit hit and crit dmg as your primary stats (eventually you'll max out crit hit, but should definitely work on maxing it out quickly).
Empowered gems come from empowered gem boxes which are purchased using lunar souls. You get lunar souls by opening a 6th cache in delves (there's a cache every third consecutive delve floor so 18 floors total) and you need a key to do so which is crafted using fragments that you get simply by dungeoning (which you probably already know).Gem Reroll Strategy.
